Please check if this is fixed in the version in Debian experimental
and if not please file a bug upstream about the issue:

Notes window always use gtkrc from 
/usr/share/xfce4-notes-plugin/gtk-2.0/notes.gtkrc
On restart or when I change background color in settings dialog the notes 
plugin rewrites ~/.config/xfce4/xfce4-notes.gtkrc to include this file
This gtkrc is only suitable for shiki-like themes with dark panel. Not 
everybody use and like them.
For now I just emptied that system-wide gtkrc file

What do you mean by “only suitable for shiki-like themes with dark
panel”?

Did you try to use the GTK+ color in the settings dialog? It reuses
only two main colors with a different contrast for text and background
but that's about it.

If it's a feature request you wish, you can file a bug at
bugzilla.xfce.org and ask for an option to disable the use of  the
custom style.

I tried it with different GTK themes, but I'm not talking about notes
background. It's the UI elements like tab headers into notes window,
they are always darker than other GTK apps.

Custom style for notes window is a good feature. But why is it
restricted to one system-wide style? That's what I consider a bug
here.
