That document is not minimal as it uses a file that is not on my computer,
the junicode typescript.

Furthremore, I just typeset the pdftex manual which uses several different
fonts and that worked without any problem.

It might be a problem with your setup.

Can you please:
- provide a minimal example with a typescript in Debian, or provide
  the typescript and all necessary fonts
- send the log file of running texexec.

pdftex may work fine – the problem is with context/xetex (texexec --xtx).

On upgrading from 2009.11.26-2 to 2011.05.18.20110627-1, context becomes
useless because font selection is broken.  Document font is set to Latin
Modern, regardless of \setupbodyfont.

Here, junicode is a font defined in an external typescript which worked
previously.

When the file is processed with texexec --xtx, the resulting output is typeset
in Latin Modern.
