 i think the problem is in the /usr/share/X11/xkb/symbols/hr file.
 
 It is possible that inclusion of rs(latin) in hr layout behind of
 name[Group1]=Croatian; overwrites the name[Group1]?
 
 Serbian (Latin) label is defined in rs file.

Your analysis seems correct. The name Croatian is defined bu later
the definitions from Serbian (latin) is includedand it includes
a redefinition of the name.

That might explain.

What do you mean by keyboard layout switcher?

I don't either understand what you mean by popup but I guess It will
be more clear when we know what application you're talking about.
