Hi, I stumbled upon https://code.google.com/p/include-what-you-use/issues/detail?id=150 when running iwyu with apt and this is fixed with the new upstream release 0.4 for clang 3.6. Attached is a debian/* debdiff for the updated version. I can also upload if that is easier for you.
