I've found a way to disable this message: in PCManFM in the Edit menu, choose Preferences, and select "Don't ask options on launch executable file".
Whether this should be the default or not is up for debate, but personally I found the current default annoying, and the setting is not very easy to find (alas, I found this bug report while searching for it).
