Bug#771154: plink: New major upstream version of plink
Hi Andreas, 2014-12-16 15:35 GMT+01:00 Andreas Tille andr...@an3as.eu: For this actual case I wonder whether plink2 would be a drop in replacement we can provide instead of the old pling (which means the interface is compatible and the test suite if there is any creates the same results) or whether you think plink and plink2 should be provided in parallel. I recommend to provide both versions of plink for the moment as the first version is always widely used and the interface is not completely compatible, some flags are not supported by the new version. The upstream recommends to use the old plink for these flags. Moreover, the new version is a major update (i.e. many algorithms changes) which could be problematic for replicate some previous results for those using old plink. I will push the new plink on git.debian. Best regards, Dylan
Bug#771154: [Debian-med-packaging] Bug#771154: plink: New major upstream version of plink
Hi Steffen, 2014-12-22 10:22 GMT+01:00 Steffen Möller steffen_moel...@gmx.de: Much in support of Dylan, please also think about the binary filename of the executable. We had the unfortunate p-link for Version 1 to avoid a clash with one of the putty tools. This was a mistake at the time imho. Shall we correct for that? Or is upstream already defaulting to plink2? This would then give us p-link and plink2 as executables. Hurts. The upstream devs always name the new binary plink but they recommend to rename it to plink2 and the old plink to plink1 to avoid the name conflict. So, I rename the binary plink2 for the new version and maybe we can also rename the first plink from p-link to plink1 with a symbolic link to p-link to avoid problem for our users which already use the name p-link. What do you think? Best regards, Dylan

Bug#808784: Refresh the xserver-xorg-video-openchrome package
Hi the Debian X Strike Force team, The package of xserver-xorg-video-openchrome is quite outdated, with the reborn of openchrome project and the approaching of the Debian Freeze, it could be great to refresh the package. Since the package is RFA, I propose myself to update this package, maybe not to adopt in a first time. Let's see how I deal with it. Moreover, I don't have access to a supported hardware so a (co-?)maintainer with the hardware should be better. I am only DM, so I will need sponsor for this package. I have already started to update the package [1]. Best regards, Dylan [1] https://bitbucket.org/Dybian/openchrome/

My > understanding is that in version 0.9.11 there was a SOVERSION bump > (libofx6->7), that is currently not reflected in the shared library > package name. If this is indeed the case, that also means that the > package cannot be uploaded to unstable until stretch is released, > because of the freeze (but you can still upload it to experimental in > the meantime). My plan was a small refresh of this package for Strech i.e. no packaging of the new version. >From the updated package (in my bitbucket repository) maybe, as you suggested me, I can also switch to compat 10 and dbgsym. Then, I will update the upstream version and upload the package to experimental. Do you agree with that? I will join the pkg-gnucash project to be able to push my changes to the Alioth repository. Package: wnpp Severity: wishlist Owner: Debian Med Packaging TeamPackage name: plink2 URL: https://www.cog-genomics.org/plink/2.0/ License: GPL3+ Description: whole-genome association analysis toolset plink expects as input the data from SNP (single nucleotide polymorphism) chips of many individuals and their phenotypical description of a disease. It finds associations of single or pairs of DNA variations with a phenotype and can retrieve SNP annotation from an online source. . SNPs can evaluated individually or as pairs for their association with the disease phenotypes. The joint investigation of copy number variations is supported. A variety of statistical tests have been implemented. . plink2 is a comprehensive update of plink 1.07 and plink 1.9 with new algorithms and new methods, faster and less memory consumer than the first plink. Bug#334310: asymptote: Incompatibility of options with gv
Package: asymptote Version: 0.91-2 Severity: normal asy currently calls gv with a '-nowatch' option. The current version of gv in unstable, 3.6.1-12, does not accept this option--it insists on two dashes for its options ('--nowatch'). This is apparently a recent change to gv: see http://savannah.gnu.org/bugs/?func=detailitemitem_id=12154 Note that this bug is from February; I don't know if the gv maintainers will act on it. In any case, the current behaviour is broken. It's trivial to fix to work with recent versions of gv (add another dash to the call in picture.cc), or you could convince the gv maintainer to change the behaviour back. (See the patch in 'patches/gv-3.6.1-getopt.patch' in the asymptote distribution.) I'm not sure whose bug this is... For instance, bug #39305 was reported as pending just now; as far as I can tell, it is still open. So, the answer is, yes, it's a pending bug. First, I should apologize for giving the wrong bug number: I meant 393057. This bug does not seem to be 'pending' in the sense used on the BTS web pages. If I go to http://bugs.debian.org/cgi-bin/pkgreport.cgi?pkg=gjdoc;dist=unstable it appears as an 'Outstanding' bug; it shows up in searches for 'Open' bugs but not in searches for 'Pending' bugs; and there is no upload for gjdoc in the NEW queue, according to http://ftp-master.debian.org/new.html Am I missing something? Bug#390359: xserver-xorg-video-i810: Problems with dual head confirmed
Package: xserver-xorg-video-i810 Followup-For: Bug #390359 I can confirm problems on my system, a HP/Compaq nc6220 with Intel 915GM graphics, although the symptoms are slightly different. Specifically: * I use 915resultion to set the video BIOS to include 1400x1050 resolution. * One of my xorg.conf files (attached) specifies dual head with Xinerama for an external LCD. With this setup, dual head works somewhat with xserver-xorg-video-i810/2:1.6.5-3: X will start and display on both screens, but: * xfce does not get the information about the second screen, and, for instance, the pager only shows the area of the internal laptop screen. Similarly programs (eg evince) asked to start on the external screen start with an extremely narrow window, as though the screen is declared to be of 0 width. * When I exit the X server, there are often stability problems; exiting and restarting X will often produce a failure. I also managed to produce some kernel oops, although I can't guarantee this is related. Everything seems to work normally now that I have downgraded to 1:1.5.1.0-2. Likewise everything seems to work better with a single-head setup (also attached). Bug#500897: kernel-package: 'debian' target does not patch the source as advertised
Package: kernel-package Version: 11.001-0.1 Severity: minor The manual page says that the 'debian' target will optionally patch the source, but does not specify how. Bug#451570: Two issues
FWIW, I talked to Ken (Chung-chieh) Shan about this issue just now, and I agree there may be different issues: the problem I originally reported was an almost immediate lockup on starting X (if the virtual size was too big and without the NoAccel option), while Ken still observes a lockup when he logs in, when 'mail-notification' starts and puts up a pop-up window. (I don't use that tool, so I wouldn't have seen that issue.) (We also have different hardware: an HP nc6220 for me and a Lenovo ThinkPad X60 for Ken.)
