Bug#771154: plink: New major upstream version of plink

2014-12-22 Thread Dylan
Hi Andreas,

2014-12-16 15:35 GMT+01:00 Andreas Tille andr...@an3as.eu:

For this actual case I wonder whether plink2 would be a drop in
replacement we can provide instead of the old pling (which means the
interface is compatible and the test suite if there is any creates the
same results) or whether you think plink and plink2 should be provided
 in parallel.

I recommend to provide both versions of plink for the moment as the first
version is always widely used and the interface is not completely
compatible, some flags are not supported by the new version. The upstream
recommends to use the old plink for these flags. Moreover, the new version
is a major update (i.e. many algorithms changes) which could be problematic
for replicate some previous results for those using old plink.

I will push the new plink on git.debian.

Best regards,
Dylan

Bug#771154: [Debian-med-packaging] Bug#771154: plink: New major upstream version of plink

2014-12-22 Thread Dylan
Hi Steffen,

2014-12-22 10:22 GMT+01:00 Steffen Möller steffen_moel...@gmx.de:

Much in support of Dylan, please also think about the binary filename of
the executable. We had the unfortunate p-link for Version 1 to avoid a
clash with one of the putty tools. This was a mistake at the time imho.
Shall we correct for that? Or is upstream already defaulting to plink2?
This would then give us p-link and plink2 as executables. Hurts.

The upstream devs always name the new binary plink but they recommend to
rename it to plink2 and the old plink to plink1 to avoid the name
conflict. So, I rename the binary plink2 for the new version and maybe we
can also rename the first plink from p-link to plink1 with a symbolic
link to p-link to avoid problem for our users which already use the name
p-link. What do you think?

Best regards,
Dylan

The goal of FastQTL is to identify single-nucleotide polymorphisms (SNPs)
which are significantly associated with various molecular phenotypes
(i.e. expression of known genes, cytosine methylation levels, etc).
It performs scans for all possible phenotype-variant pairs in cis
(i.e. variants located within a specific window around a phenotype).
FastQTL implements a new permutation scheme (Beta approximation) to accurately
and rapidly correct for multiple-testing at both the genotype and phenotype
 levels.

Bug#838070: ITP: eagle -- Haplotype phasing within a genotyped cohort or using a phased reference panel

2016-09-17 Thread Dylan
Package: wnpp
Severity: wishlist
Owner: Dylan Aïssi <bob.dyb...@gmail.com>

Package name: bio-eagle
URL: https://data.broadinstitute.org/alkesgroup/Eagle/
License: GPL3+
Description: Haplotype phasing within a genotyped cohort or using a
phased reference panel
Eagle estimates haplotype phase either within a genotyped cohort or using a
phased reference panel. The basic idea of the Eagle1 algorithm is to harness
identity-by-descent among distant relatives—which is pervasive at very large
sample sizes but rare among smaller numbers of samples—to rapidly call phase
using a fast scoring approach. In contrast, the Eagle2 algorithm analyzes a
full probabilistic model similar to the diploid Li-Stephens model used by
 previous HMM-based methods.

This package will be maintained by the Debian Med team at:

Please find attached the log where galileo-daemon failed to be purged.
It seems that perl was removed before to purge galileo-daemon, so we have still:

--remove-all-files, and --backup features,
you need to install the `perl-modules' package. To accomplish that, run

Bug#808784: Refresh the xserver-xorg-video-openchrome package

2016-12-03 Thread Dylan
Hi the Debian X Strike Force team,
The package of xserver-xorg-video-openchrome is quite outdated, with
the reborn of openchrome project and the approaching of the Debian
Freeze, it could be great to refresh the package.

Since the package is RFA, I propose myself to update this package,
maybe not to adopt in a first time. Let's see how I deal with it.
Moreover, I don't have access to a supported hardware so a
(co-?)maintainer with the hardware should be better.

I am only DM, so I will need sponsor for this package. I have already
started to update the package [1].

Bug#858947: ITP: plink2 -- whole-genome association analysis toolset

2017-03-28 Thread Dylan
Package: wnpp
Severity: wishlist
Owner: Debian Med Packaging Team

Package name: plink2
URL: https://www.cog-genomics.org/plink/2.0/
License: GPL3+
Description: whole-genome association analysis toolset
plink expects as input the data from SNP (single nucleotide polymorphism)
chips of many individuals and their phenotypical description of a disease.
It finds associations of single or pairs of DNA variations with a phenotype
and can retrieve SNP annotation from an online source.
 .
SNPs can evaluated individually or as pairs for their association with the
disease phenotypes. The joint investigation of copy number variations is
supported. A variety of statistical tests have been implemented.
 .
plink2 is a comprehensive update of plink 1.07 and plink 1.9 with new
algorithms
and new methods, faster and less memory consumer than the first plink.

Plink 2 breaks many things against plink 1.07 and plink 1.9 so it will
need a new
separate package. Plink 2 is currently in alpha stage but it should be great to
already have a package.
This package will be maintained by the Debian Med team at:

Bug#863464: xserver-xorg-video-openchrome: Experimental package solves WLAN

2017-06-12 Thread Dylan
fixed 863464 1:0.6.0-1
thanks

Hi,
Due to the Stretch Freeze Policy [1] and as Stretch should be released
in one week, the fixed version of openchrome cannot be integrated in
Stretch.
Nevertheless, we can propose this version in the backport repository
once Stretch is released.

Best regards,
Dylan

The interface to axiom seems to be broken again; calling AXIOMsys
produces extra prompts, which confuses texmacs. As a workaround, you
can disable the hypertext and graphics:

Bug#347858: xfdesktop4: scaled option for bg image slightly off

When I use xfce to set my backdrop on my screen (dimensions 1024x768)
to an image which is 1000x750 using the scaled option, the image is
not quite scaled properly: I see a 1-pixel-wide border where the
background color shows through along the right and bottom edges.
Surely scaled means that at least one dimension should be scaled to
the full available space?

Bug#333960: xserver-xorg: Keyboard options also destroyed on upgrade

2006-01-12 Thread Dylan Thurston
Package: xserver-xorg
Version: 6.9.0.dfsg.1-3

Just another case where this behaviour is wrong: I like 'ctrl:nocaps'

variable xserver-xorg/config/inputdevice/keyboard/options ;
however, the current code in xserver-xorg.config overwrites this with
every upgrade, which is wrong and very annoying.

Bug#343681: rubber: Bibtex is not run when a bibliography file is added

2005-12-16 Thread Dylan Thurston
Package: rubber
Version: 1.0-1
Severity: normal

If you add a bibliography file to the '\bibliography' command, and the
bibliography file already exists, bibtex will not be rerun.

Specifically: create files 't.tex', 'foo.bib', and 'bar.bib' as in the
attached files. Run 'rubber' once. It will run bibtex, but will not
find the citation. Edit 't.tex' to change the line

\bibliography{foo}

to

\bibliography{foo,bar}

Save the file, and rerun rubber. latex is run, but not bibtex.

Note that t.aux changed: the argument of \bibdata there changed.

Possibly this is related to #215676/#247316 .

Peace,
Dylan

Bug#337684: gddrescue: Minor description problems

2005-11-05 Thread Dylan Thurston
Package: gddrescue
Severity: minor

The synopsis line seems to expect a subject. Please drop the initial 'is':

 'the GNU data recovery tool'

Is the program called gddrescue or ddrescue? The description refers
to both names without explanation, which is confusing. In any case,
you shouldn't include the name in the synopsis line.

Similary, the extended description should start with a complete
sentence. Probably start with the name of the package.

Bug#344346: More extra prompts for axiom, breaking texmacs interface

2005-12-21 Thread Dylan Thurston
Package: axiom
Version: 20050901-4
Severity: normal

In the current combination of texmacs and axiom, the axiom interface
is broken (again). I believe the problem this time is due to axiom,
in that the workaround that texmacs tries to use does not work.

The problem, on the axiom side, is that every prompt gets doubled,
even with all the extra features turned off:

The program 'tm_axiom' in texmacs then gets confused.

Looking at the code in /usr/bin/axiom , I see that sman is called
unconditionally. I believe is responsible for the extra prompt.
_After_ the call to sman, there is code to decide whether to call sman
conditionally (from debian/run-sman.sh); why isn't this run?

Indeed, if I comment out line 202 of /usr/bin/axiom (the line

exec $SPAD/bin/sman $otheropts -ws $serverws

) the texmacs interface works normally.

Bug#336331: pciutils: Symbolic link to pci.ids should be relative

2005-10-29 Thread Dylan Thurston
Package: pciutils
Version: 1:2.1.11-15.1
Severity: normal

In /usr/share/misc, there is currently a symbolic link to pci.ids,
pointing to ../../../var/lib/pciutils/pci.ids . From policy 10.5:

In general, symbolic links within a top-level directory should be
relative, and symbolic links pointing from one top-level directory
into another should be absolute. (A top-level directory is a
sub-directory of the root directory /.)

Shouldn't this symbolic link be absolute?

(In particular, this broke my system, where /usr is a symbolic link.)

In the attached PDF document, the square root symbols are not

Bug#334310: asymptote: Incompatibility of options with gv

2005-10-16 Thread Dylan Thurston
Package: asymptote
Version: 0.91-2
Severity: normal

asy currently calls gv with a '-nowatch' option. The current version
of gv in unstable, 3.6.1-12, does not accept this option--it insists
on two dashes for its options ('--nowatch'). This is apparently a
recent change to gv: see

http://savannah.gnu.org/bugs/?func=detailitemitem_id=12154

Note that this bug is from February; I don't know if the gv
maintainers will act on it. In any case, the current behaviour is
broken. It's trivial to fix to work with recent versions of gv (add
another dash to the call in picture.cc), or you could convince the gv
maintainer to change the behaviour back. (See the patch in
'patches/gv-3.6.1-getopt.patch' in the asymptote distribution.) I'm
not sure whose bug this is...

Are you sure you have the right bug number? (Title: evince: Won't

So, the answer is, yes, it's a pending bug.

First, I should apologize for giving the wrong bug number: I meant
393057.

This bug does not seem to be 'pending' in the sense used on the BTS web
pages. If I go to
  http://bugs.debian.org/cgi-bin/pkgreport.cgi?pkg=gjdoc;dist=unstable
it appears as an 'Outstanding' bug; it shows up in searches for 'Open'
bugs but not in searches for 'Pending' bugs; and there is no upload for

Am I missing something?

Bug#390359: xserver-xorg-video-i810: Problems with dual head confirmed

2006-10-04 Thread Dylan Thurston
Package: xserver-xorg-video-i810
Followup-For: Bug #390359

I can confirm problems on my system, a HP/Compaq nc6220 with Intel
915GM graphics, although the symptoms are slightly different.
Specifically:

* I use 915resultion to set the video BIOS to include 1400x1050
  resolution.

* One of my xorg.conf files (attached) specifies dual head with
  Xinerama for an external LCD.

With this setup, dual head works somewhat with
xserver-xorg-video-i810/2:1.6.5-3: X will start and display on both
screens, but:

* xfce does not get the information about the second screen, and, for
instance, the pager only shows the area of the internal laptop
screen. Similarly programs (eg evince) asked to start on the
external screen start with an extremely narrow window, as though
the screen is declared to be of 0 width.

* When I exit the X server, there are often stability problems;
exiting and restarting X will often produce a failure. I also
managed to produce some kernel oops, although I can't guarantee this
  is related.

Everything seems to work normally now that I have downgraded to
1:1.5.1.0-2. Likewise everything seems to work better with a
single-head setup (also attached).

Peace,
Dylan Thurston

# sudo dpkg-reconfigure -phigh xserver-xorg

# This has been hacked about by chris lacy-hulbert
# This works with xinerama on a Compaq nc6220 running ubuntu Dapper Beta
# Note, no additional packages are required for xinerama to run - all you
# need is to hack your xorg.conf and keep retrying X. I must have restartx
# my X-server at least 50 times in the last few hours

# some of these font paths don't actually exist on my system, but I'll leave
# them here to remind me of the fonty goodness which I might enjoy in the
future.

Bug#390359: xserver-xorg-video-i810: Xorg log

2006-10-06 Thread Dylan Thurston
Package: xserver-xorg-video-i810
Version: 2:1.6.5-3
Followup-For: Bug #390359

Update: I've attached a log from a failed attempt to start the X server.
I triggered this problem this time by starting X (yielding a partially
working session, as described before) then closing my laptop lid and
opening it. The internal screen remained black after reopening the lid,
and restarting X failed with the attached log.

Bug#388368: evince: Provide an option to reload a document

2006-09-19 Thread Dylan Thurston
Package: evince
Version: 0.4.0-2+b2
Severity: wishlist

Currently it seems that if you try to open a document that is already
open, evince does nothing. There doesn't seem to be any other way to
convince evince to reload the current document, in case it has changed
on disk.  This is a vital feature when using evince as a previewer;
can you please provide some convenient way to check if the document
has changed on disk?

I experienced this behaviour this with a .dvi file.

Bug#348812: imagemagick: -crop fails on very large images

2006-01-18 Thread Dylan Thurston
Package: imagemagick
Version: 6:6.2.4.5-0.5
Severity: normal

I have a very large scanned image (5052x6599 pixels). I tried to crop
it using 'convert -crop', but on my machine (with 384M of RAM and 1G
of swap) all the data after pixel line 477 comes out as completely
black in the new image. Mysteriously, this does not seem happen on a
machine with 1G of RAM and 2G of swap, even though the ratio of the
additional memory is less than the additional size.

Bug#499856: tuxonice-userui: Include ramdisk support

2008-09-22 Thread Dylan Thurston
Package: tuxonice-userui
Version: 0.7.2+clean-4
Severity: wishlist
Tags: patch

It would be very nice to include hooks to have the user interface
copied onto initrds created with initramfstools. On my own system, I
put the attached script in /etc/initramfs-tools/hooks/tuxonice ; the
package should put it instead in /usr/share/initramfs-tools/hooks.

Bug#451570: Two issues

2008-02-09 Thread Dylan Thurston
FWIW, I talked to Ken (Chung-chieh) Shan about this issue just now,
and I agree there may be different issues: the problem I originally
reported was an almost immediate lockup on starting X (if the virtual
size was too big and without the NoAccel option), while Ken still
observes a lockup when he logs in, when 'mail-notification' starts and
puts up a pop-up window. (I don't use that tool, so I wouldn't have
seen that issue.)

(We also have different hardware: an HP nc6220 for me and a Lenovo
ThinkPad X60 for Ken.)

Peace,
Dylan
