I had activated the compositing manager feature in Metacity, and deactivating that solved the problem. Don't know if this still counts as a bug, and which package has got it. Bug#410666: update-notifier doesn't breaks apt-secure
The usage of update-notifier works against apt-secure: It looks like (maybe my interpretation is flawed, so don't take this guess for granted) it doesn't download the Release.gpg file. At least when update-notifier tells me that there are new packages to install, and I try to install them through e.g. aptitude I am told that the packages are being downloaded from an unsecure source. Some preliminary testing suggest that the problem could be elsewhere. I deleted the Release.gpg file, and forced a manual update, and it seems to have been downloaded with no problems.
