The intersphinx files help provide useful crossrefernces between the documentation packages. We can use .inv files built by other documentation packages, which will work when network access is disabled. We would need to depend on the appropriate debian -doc packages and patch the sphinx conf.py to point at the objects.inv file in /usr/share/doc//html/objects.inv Some examples: https://codesearch.debian.net/search?q=html%2Fobjects%5C.inv+path%3Adebian%2Fpatches%2F.* (I learned this from this thread: https://lists.debian.org/debian-python/2017/08/msg00102.html Diane -- System Information: Debian Release: buster/sid APT prefers testing-debug APT policy: (500, 'testing-debug'), (500, 'stable-debug'), (500, 'testing'), (500, 'stable'), (110, 'unstable') Architecture: amd64 (x86_64) Foreign Architectures: i386 Kernel: Linux 4.12.0-1-amd64 (SMP w/4 CPU cores) Locale: LANG=en_US.UTF-8, LC_CTYPE=en_US.UTF-8 (charmap=UTF-8), LANGUAGE=en_US:en (charmap=UTF-8) Shell: /bin/sh linked to /bin/dash Init: systemd (via /run/systemd/system) Versions of packages python3-pandas depends on: ii python33.5.3-3 ii python3-dateutil 2.6.1-1 ii python3-numpy 1:1.13.1-1 ii python3-pandas-lib 0.19.2-5.1+b1 ii python3-pkg-resources 36.2.7-2 ii python3-six1.10.0-4 ii python3-tz 2017.2-2 Versions of packages python3-pandas recommends: ii python3-bs4 4.6.0-1 ii python3-html5lib0.9-1 ii python3-lxml3.8.0-2 ii python3-matplotlib 2.0.0+dfsg1-2+b1 ii python3-numexpr 2.6.2-2 ii python3-scipy 0.18.1-2+b2 ii python3-tables 3.3.0-5 Versions of packages python3-pandas suggests: ii python-pandas-doc 0.19.2-5.1 -- no debconf information --- End Message --- --- Begin Message --- Source: pandas Source-Version: 0.23.3+dfsg-8 We believe that the bug you reported is fixed in the latest version of pandas, which is due to be installed in the Debian FTP archive. Bug#853750: hdfview: HDF5 files appear empty
A further update, the Arch Linux AUR package is now building HDFView 3.1 successfully. I'm using it on Arch and it works. If Debian wants to replicate this for their package, see the build script here: https://aur.archlinux.org/cgit/aur.git/tree/PKGBUILD?h=hdfview The AUR package patches HDFview's build.xml file to unbundle java from the resulting package and to remove what looks like a workaround for incorrect library filenames that is not relevant on Arch. This may or may not be identical on Debian, but may be a useful starting point for anyone wanting to solve this bug. -- debian-science-maintainers mailing list debian-science-maintainers@alioth-lists.debian.net https://alioth-lists.debian.net/cgi-bin/mailman/listinfo/debian-science-maintainers

Bug#936360: marked as done (cypari2: Python2 removal in sid/bullseye)
Your message dated Sun, 27 Oct 2019 14:40:31 + with message-id and subject line Bug#936360: fixed in cypari2 2.1.1-2 has caused the Debian Bug report #936360, regarding cypari2: Python2 removal in sid/bullseye to be marked as done. This means that you claim that the problem has been dealt with. If this is not the case it is now your responsibility to reopen the Bug report if necessary, and/or fix the problem forthwith. (NB: If you are a system administrator and have no idea what this message is talking about, this may indicate a serious mail system misconfiguration somewhere. Please stop using Python2, and fix this issue by one of the following actions. - Convert your Package to Python3. This is the preferred option. In case you are providing a Python module foo, please consider dropping the python-foo package, and only build a python3-foo package. Please don't drop Python2 modules, which still have reverse dependencies, just document them. This is the preferred option. - If the package is dead upstream, cannot be converted or maintained in Debian, it should be removed from the distribution. If the package still has reverse dependencies, raise the severity to "serious" and document the reverse dependencies with the BTS affects command. If the package has no reverse dependencies, confirm that the package can be removed, reassign this issue to ftp.debian.org, make sure that the bug priority is set to normal and retitle the issue to "RM: PKG -- removal triggered by the Python2 removal". - If the package has still many users (popcon >= 300), or is needed to build another package which cannot be removed, document that by adding the "py2keep" user tag (not replacing the py2remove tag), using the debian-pyt...@lists.debian.org user. Also any dependencies on an unversioned python package (python, python-dev) must not be used, same with the python shebang. These have to be replaced by python2/python2.7 dependencies and shebang. This is the least preferred option. If the conversion or removal needs action on another package first, please document the blocking by using the BTS affects command, like affects + src:cypari2 If there is no py2removal bug for that reverse-dependency, please file a bug on this package (similar to this bug report). If there are questions, please refer to the wiki page for the removal: https://wiki.debian.org/Python/2Removal, or ask for help on IRC #debian-python, or the debian-pyt...@lists.debian.org mailing list. --- End Message --- --- Begin Message --- Source: cypari2 Source-Version: 2.1.1-2 We believe that the bug you reported is fixed in the latest version of cypari2, which is due to be installed in the Debian FTP archive. Bug#931557: pandas: Python 2 removal, 0.23 -> 0.25 transition
Hi Rebecca, Personally I fully support the option (a). Afterall nobody likes taking extra burden especially when there is no upstream support anymore. (b) is for good wish but impractical. (c) means we just let pandas package rot and die. Even if some portion of users still need the python2 package, they could still rely on pypi for some time. On 2019-10-27 11:01, Rebecca N. Bug#931557: pandas: Python 2 removal, 0.23 -> 0.25 transition
Python 3.8 is being added (#942106). pandas <0.25 does not support Python 3.8[0] (when Ubuntu tried they got 268 test failures [1]), while pandas>=0.25 does not support Python 2. Hence, our options are: (a) Remove python-pandas and upgrade pandas to 0.25 (b) Split pandas into two source packages (like matplotlib) so we can have python-pandas 0.23 and python3-pandas 0.25 (c) Let pandas be broken on 3.8 for now I currently favour (a), but this is still open for discussion. pandas is currently in a big strongly connected component [2], but it looks possible to cut it out of that tangle without actually breaking anything, by removing these 2 build-dependencies: matplotlib2 (only uses pandas in examples/tests) python-apptools (only uses pandas in H5TableNode which (according to codesearch) nothing uses) This leaves the following needing to drop Python 2 before pandas can: Already supports Python 3: bcolz mdp patsy python-biom-format scikit-learn statsmodels (my package, will deal with it when its dependencies are cleared) Need a new upstream version to support Python 3: metaphlan2 psychopy pymvpa2 (upstream say they don't test this, but the package already fails its tests) stimfit tnseq-transit (needs new dependency pypubsub, in NEW) Also, the move from pandas 0.23 to 0.25 involves API changes [3], and hence may break some reverse dependencies. I haven't tested this yet, but if you maintain a pandas reverse dependency that has a newer upstream version available, this might be a good time to package it. To simplify such testing, I hope to upload pandas 0.25 to experimental today.
