Description : discovering Single Nucleotide Polymorphism (SNP) from raw
set(s) of reads obtained with Next Generation Sequencers

Software discoSnp is designed for discovering Single Nucleotide Polymorphism
(SNP) from raw set(s) of reads obtained with Next Generation Sequencers (NGS).
Note that number of input read sets is not constrained, it can be one, two, or
more. Note also that no other data as reference genome or annotations are
needed.
The software is composed by two modules. First module, kissnp2, detects SNPs
from read sets. A second module, kissreads, enhance the kissnp2 results by
computing per read set and for each found SNP i/ its mean read coverage and
ii/ the (phred) quality of reads generating the polymorphism.

Description : bioinformatics targeted assembly software

Mapsembler2 is a targeted assembly software. It takes as input a set of NGS raw
reads (fasta or fastq, gzipped or not) and a set of input sequences (starters).
It first determines if each starter is read-coherent, e.g. whether reads
confirm the presence of each starter in the original sequence. Then for each
read-coherent starter, Mapsembler2 outputs its sequence neighborhood as a
linear sequence or as a graph, depending on the user choice.
Mapsembler2 may be used for (not limited to):
· Validate an assembled sequence (input as starter), e.g. from a de Bruijn
graph assembly where read-coherence was not enforced.
· Checks if a gene (input as starter) has an homolog in a set of reads
· Checks if a known enzyme is present in a metagenomic NGS read set.
· Enrich unmappable reads by extending them, possibly making them mappable
· Checks what happens at the extremities of a contig
· Remove contaminants or symbiont reads from a read set

Description : create a better formatted list in PDF format by reading a
 FOSDEM key list

Key signing is really in need of a program that eases interchange of keys.
KeySigningPartyTools generates a pdf with qr codes and visual hints for the
fingerprints that allows faster processing and avoid manual errors. It process
the qr codes afterwards with the help of a webcam as well.

It also automatically checks that the keys scanned match the keys downloaded
 before you sign them.
There already is a signing-party package, would you mind to integrate
KeySigningPartyTools into it?

Thanks

Alex

I'd be happy to maintain doublecmd and doublecmd-help packages as part
 of the pkg-pascal team.

So, please request to be added to the team via the web-interface and
subscribe to the e-mail list. I will acknowledge when I receive the request.

If upstream of doublecmd is really active, maybe we should drop tuxcmd
altogether (it is orphaned). If we do, maybe we could help people
migrate in the next release by handling this properly.

Would/could we do this even if doublecmd is not a fork of tuxcmd?

Difficult question, but I believe the answer is yes. As tuxcmd is
currently unmaintained in Debian, and hardly supported upstream, I think
it is warranted to request for removal (or depending on the scheme we
intent to follow, an adoption). If doublecmd is a viable replacement of
tuxcmd, we can help Debian users to find a replacement which can be
supported from the Debian point of view. I must admit, I haven't fully
figured out how we should do this the right way™.

Could you investigate (if you have the time of course) if tuxcmd has
features that are still lacking in doublecmd?

Is this still required, seeing that doublecmd is not a fork of tuxcmd?

If you feel my response above is not fully ridiculous, the answer is yes.

But in the mean time, as discussed in private, build, signed and
uploaded for now.

Paul

Description : python wrapper for reading whole slide image files

OpenSlide is a C library that provides a simple interface to read whole-slide
images also known as virtual slides.
 .
Whole-slide images, also known as virtual slides, are large, high resolution
images used in digital pathology. Reading these images using standard image
tools or libraries is a challenge because these tools are typically designed
for images that can comfortably be uncompressed into RAM or a swap file.
Whole-slide images routinely exceed RAM sizes, often occupying tens of
gigabytes when uncompressed. Additionally, whole-slide images are typically
multi-resolution, and only a small amount of image data might be needed at a
 particular resolution.
 .
 This library currently supports:
  * Trestle (.tif)
  * Hamamatsu (.vms, .vmu)
  * Aperio (.svs, .tif)
  * MIRAX (.mrxs)
  * Generic tiled TIFF (.tif)
 .
This package contains the python module needed to run OpenSlide applications.

Description : The Swiss Army's knife of advanced CUPS administrators

Tea4CUPS is a CUPS backend wrapper which can capture print datas before they
are sent to a printer and process, duplicate or dispatch them in a number of
 ways.
 .
Tea4CUPS is the Swiss Army's knife of the advanced CUPS administrator, and
can easily replace or extend most of the existing specialized CUPS backends
 (pdf, email, ftp, etc...).
 .
You are greatly encouraged to use this software instead of writing your own
CUPS backends: Tea4CUPS will let you plug your own scripts, filters, tools,
or commands wherever you want, while giving them access to all the print
job's characteristics in a consistent way.
 .
Tea4CUPS makes all information about the current print job, in particular the
job's datas and attributes, available to your own commands through environment
 variables.
 .
 The possibilities are endless:
 .
   - Your own commands can optionally decide to discard the current print job
 instead of printing it.
   - Send the same job to several printers at the same time, which is not
possible
 with CUPS.
   - Automate the PDF archiving of all print jobs.
   - Forbid duplicate print jobs (a simple example is shown in the sample
 configuration file)
   - Easily create a print accounting solution.

Description : radix tree implementation for IPv4 and IPv6 prefix storage
for Ruby

ruby-rpatricia borrows from Perl's Net::Patricia module, a module for efficient
IPv6 address/prefix lookups. ruby-rpatricia uses radix trees (a.k.a. Patricia
trees), a data structure most commonly used for routing table lookups. It
efficiently stores network prefixes of varying lengths and allows fast lookups
of containing networks.

Bug#714028: Package in experimental?

2014-01-30 Thread Adrian Knoth
Hi!

How about a package in experimental? Even if it's still unreleased, it's
a starting point for a stable package later. And for those who just want
to have a work-in-progress preview, it'd be handy, too.

Just my €0.02

Bug#721845: ITP: flashproxy -- ephemeral browser-based pluggable transport for Tor

Hi,

Assuming all my previous concerns were deal with (which I believe is
the case, unless something was dropped when replying), the package now
seems to be in pretty good shape.

If you need any further review or anything, feel free to ask :)

I think it's worth adding it. Adding the overrides allows you to start
from a Lintian-clean state, and in the future, to easily notice oh,
the package is not Lintian-clean anymore, what happened?, instead of
getting used to ignoring Lintian warnings since, oh well, we already
know there're here. Your call anyway.

This is now in NEW: https://ftp-master.debian.org/new/node-ws_0.4.30-1.html

Cool. Hopefully it will come out of NEW soon :)

I've now verified everything with both piuparts and pbuilder and
 everything is OK.

That why I just changed it to an RFA rather than adopting it out

Thanks. I've now asked for it to be removed from the archive.

Bug#570611: ITP: mythtv -- A personal video recorder application

2014-01-30 Thread Wookey
+++ Mark Purcell [2014-01-25 12:55 +1100]:

This is the right place for discussion about getting mythtv into Debian.

Thanks for this work it looks useful but I won't be able to have good look
for a few days.

The two critical issues are :

1. Does it build against the Depends from Debian only, and

yes.

2. Does all the code within the upstream mythtv base meet the DFSG?

Good question. I note that there is over 350MB of it(!). I hope that's
mostly graphics, but of course those have licences too.

We have a team setup on [2]alioth.debian.org called pkg-mythtv which
hasn't seen a lot of attention recent days, including an svn archive.
Please login to alioth and request membership of that team and I can grant
you commit access.

done.

I tested the packages I built and they seem to work nicely. The
initscript does its job. I did get a hang in the video after an hour or
so. No idea which component is causing an issue there.

I'll try them on my real box next week.
