Just to be picky, build-dependencies are not considered for testing
migration (which is something I'd like to help change one day)

Bug#801253: O: wicd -- wired and wireless network manager

2016-02-01 Thread toogley

Hey,

what exactly needs to be changed in the package to be uploaded in
unstable? Or what is the reason for waiting some time before changing
from "UNRELEASED" to "unstable" inside the debian changelog file?

On 01/26/2016 02:24 PM, Axel Beckert wrote:

If it doesn't bother that I work on the package, too.

At least I want to fix the things I broke with the initial 1.7.3
upload. :-)

@Axel:

May i import + upload the next version of wicd (which is 1.7.5, i think)?

Fine for me. I do expect another upstream release anyway, since I told
upstream which of the Debian patches he could import. :-)

Maybe you should subscribe to the two wicd upstream mailing lists (if
you haven't already):

http://sourceforge.net/p/wicd/mailman/?source=navbar

https://tests.reproducible-builds.org/rb-pkg/unstable/amd64/wicd.html
says, the package building has failed,

Oh! Didn't notice so far.

Ah, it only failed in one of two builds, in the one with a non-English
locale. So there may be locale-dependent things in the build system.

because of "dpkg-source: warning: failed to verify signature on
./wicd_1.7.3-3.dsc"

I don't see that line in the log at
https://tests.reproducible-builds.org/logs/unstable/amd64/wicd_1.7.3-3.build2.log.gz
(which is the log of the failed build)

That line is from
https://tests.reproducible-builds.org/rbuild/unstable/amd64/wicd_1.7.3-3.rbuild.log
which didn't fail.

So that's not the reason. This issue is the reason for failed build:

[...]

dh_install: wicd-daemon missing files: usr/share/locale/
dh_install: missing files, aborting
debian/rules:8 : la recette pour la cible « binary » a échouée

2016-02-01 Thread Axel Beckert
Hi,

toogley wrote:

> unstable?

In general or in case of wicd as of now? In general there can be many
reasons. A common one is though the one which currently applies to wicd:

I want to wait with the next upload until the current package in
unstable as propagated to testing.

https://packages.qa.debian.org/w/wicd.html currently says:

* Too young, only 8 of 10 days old
* Not considered

urgency=low= 10 days (old default value)
urgency=medium = 5 days (currently recommended as default value)
urgency=high   =  2 days

I've chosen urgency=low on purpose for wicd because I think 1.7.3
should get more exposion to users in unstable than most other uploads.
And the uploads 1.7.3-1 and 1.7.3-2 have shown that this probably was
a good idea. ;-)

There though may be other reasons why a package is held back from
migrating to testing, e.g. if a package it depends on or build-depends
on, hasn't migrated to testing yet. But those usually would be shown
on https://packages.qa.debian.org/w/wicd.html as well as
https://tracker.debian.org/pkg/wicd and the source they're refering to
(https://qa.debian.org/excuses.php?package=wicd).

> Or what is the reason for waiting some time before changing from
> "UNRELEASED" to "unstable" inside the debian changelog file?

Putting "UNRELEASED" in there is solely a convention, but some tools
recognize it as "stuff currently in VCS is not yet meant/ready for
uploading", e.g.
https://udd.debian.org/dmd.cgi?email1=abe%40debian.org#todo shows "New
version: ready for upload" if there's "unstable" in there, but the
package not yet uploaded.

Because quite some severe bugs were found in the first two uploads.

There were quite a lot of changes upstream between 1.7.2.4 and 1.7.3,
so the chances for regressions, etc. were rather high -- and indeed
some were found.

Hi,

I’m hereby orphaning the wmtv package.
I haven’t given this package any care for years, my last upload was in
2005. I also don’t use WindowMaker anymore, and I don’t use anymore any
bt848- or bt878-based video capture card (and I can’t anyway since
analog TV broadcast hast stopped in France).
The package has also been dead upstream for as long as I have known it.

Given its low popcon-score, this package might be a good candidate for
removal.

this and to the notmuch mailing list, but basically, here it eats up all

Bug#697477: ITP: ostree

2016-02-01 Thread Simon McVittie
[Re-sending because it doesn't seem to have reached the bug, with links
added; sorry if you get this twice.]

Hi,
I've been looking at ostree recently, with the intention of using it in
conjunction with xdg-app. David King and Alexander Larsson have made
some Ubuntu PPA packages, which don't necessarily have all the
integration that you had in mind, but they have the advantage of already
existing. Even if they can only deploy non-Debian distributions, that's
a good start.

Would you mind if I tidy up those packages and get them into experimental?

Would you like to be a co-maintainer?

I had been intending to put them under the pkg-utopia umbrella, but
collab-maint might be more appropriate if people outside that team are

Bug#697477: ITP: ostree

2016-02-01 Thread Matthias Klumpp
Hi!
I'm currently at a post-FOSDEM sprint, so I have less time - a
detailed reply will follow :-)

That sounds like a good plan! For OSTree I wanted to upload it when it
is fully useful for its intended purpose in Debian, that is managing
the base system with it. I'm obviously not yet there.
I would have worked on xdg-app already, but it currently depends on
the obsolete libgsystem, which I didn't want to (re)introduce in
Debian, also I have a lot of work already - so thanks for working on
this matter!
I would like to help with it and co-maintain the package. Also talked
with Alexander Larsson a bit about xdg-app on Debian this FOSDEM.
Regarding packaging teams, I wonder whether it would make sense to
start a new team and move related software under that umbrella.
Specificallly, putting xdg-app, Limba, AppStream, appstream-glib and
ostree together might make sense - right now,I am maintaining most of
them in the pkg-packagekit Git repo.

> Would you like to be a co-maintainer?
Yes, definitely :-) Thank you for asking me!

Thanks, I hopefully have time to read this this evening.

Greetings from Brussels!

Bug#813408: ITP: brig -- BLAST Ring Image Generator

2016-02-01 Thread Andreas Tille
Package: wnpp
Severity: wishlist
Owner: Andreas Tille

* Package name: brig
  Version : 0.95
  Upstream Author : Nabil Alikhan
* URL : http://sourceforge.net/projects/brig/
* License : GPL
  Programming Lang: Java
  Description : BLAST Ring Image Generator
 BRIG can display circular comparisons between a large number of genomes,
 with a focus on handling genome assembly data.
  * Images show similarity between a central reference sequence and other
sequences as concentric rings.
  * BRIG will perform all BLAST comparisons and file parsing automatically
via a simple GUI.
  * Contig boundaries and read coverage can be displayed for draft genomes;
customized graphs and annotations can be displayed.
  * Using a user-defined set of genes as input, BRIG can display gene
presence, absence, truncation or sequence variation in a set of
complete genomes, draft genomes or even raw, unassembled sequence data.
  * BRIG also accepts SAM-formatted read-mapping files enabling genomic
regions present in unassembled sequence data from multiple samples to
be compared simultaneously

  Description : efficient phylogenetic software by maximum likelihood
 IQ-TREE is a very efficient maximum likelihood phylogenetic software
 with following key features among others:
 .
  * A novel fast and effective stochastic algorithm to estimate maximum
likelihood trees. IQ-TREE outperforms both RAxML and PhyML in terms
of likelihood while requiring similar amount of computing time (see
Nguyen et al., 2015)
  * An ultrafast bootstrap approximation to assess branch supports (see
Minh et al., 2013).
  * A wide range of substitution models for binary, DNA, protein, codon,
and morphological alignments.
  * Ultrafast model selection for all data types, 10 to 100 times faster
than jModelTest and ProtTest.
  * Finding best partition scheme like PartitionFinder.
  * Partitioned models with mixed data types for phylogenomic (multi-
gene) alignments, allowing for separate, proportional, or joint
branch lengths among genes.
  * Supporting the phylogenetic likelihod library (PLL) (see Flouri et
al., 2014)

Bug#813385: ITP: reapr -- universal tool for genome assembly evaluation

2016-02-01 Thread Sascha Steinbiss
Package: wnpp
Severity: wishlist
Owner: Sascha Steinbiss

* Package name: reapr
  Version : 1.0.18
  Upstream Author : Martin Hunt
* URL : http://www.sanger.ac.uk/science/tools/reapr
* License : GPL
  Programming Lang: C++, Perl
  Description : universal tool for genome assembly evaluation

REAPR is a tool that evaluates the accuracy of a genome assembly using mapped
paired end reads, without the use of a reference genome for comparison. It can
be used in any stage of an assembly pipeline to automatically break incorrect
scaffolds and flag other errors in an assembly for manual inspection. It
reports mis-assemblies and other warnings, and produces a new broken assembly
based on the error calls.
The software requires as input an assembly in FASTA format and paired reads
mapped to the assembly in a BAM file. Mapping information such as the fragment
coverage and insert size distribution is analysed to locate mis-assemblies.
REAPR works best using mapped read pairs from a large insert library (at least
1000bp). Additionally, if a short insert Illumina library is also available,
REAPR can combine this with the large insert library in order to score each
base of the assembly.

This package will be maintained under the umbrella of the Debian Med Packaging
Team.

  Upstream Author : David S. Wishart
* URL : http://wishart.biology.ualberta.ca/cgview/

  Programming Lang: Java
  Description : Circular Genome Viewer
 CGView is a Java package for generating high quality, zoomable maps of
 circular genomes. Its primary purpose is to serve as a component of
 sequence annotation pipelines, as a means of generating visual output
 suitable for the web. Feature information and rendering options are
 supplied to the program using an XML file, a tab delimited file, or an
 NCBI ptt file. CGView converts the input into a graphical map (PNG, JPG,
 or Scalable Vector Graphics format), complete with labels, a title,
 legends, and footnotes. In addition to the default full view map, the
 program can generate a series of hyperlinked maps showing expanded
 views. The linked maps can be explored using any web browser, allowing
 rapid genome browsing, and facilitating data sharing. The feature labels
 in maps can be hyperlinked to external resources, allowing CGView maps
 to be integrated with existing web site content or databases.
 .
 In addition to the CGView application, an API is available for
 generating maps from within other Java applications, using the
 cgview package.
 .
 CGView can be used for any of the following:
  * Bacterial genome visualization and browsing - CGView can be
incorporated into bacterial genome annotation pipelines, as a means
of generating web content for data visualization and navigation. The
PNG and image map content does not require Java applets or special
browser plugins.
  * Genome poster generation - CGView can generate poster-sized images of
circular genomes in rasterized image formats or in Scalable Vector
Graphics format.
  * Sequence analysis visualization - CGView can be used to display the
output of sequence analysis programs in a circular context.
 .
 CGView features:
  * Images can be generated in PNG, JPG, or SVG format. See the
CGView gallery.
  * Static or interactive maps can be generated. The interactive maps
make use of standard PNG images and HTML image maps. Scalable Vector
Graphics output is included in the interactive maps (see example).
  * The XML input allows complete control over the appearance of the map.
  * Tab delimited input files and NCBI ptt files can be used as an
alternative to the XML format.
  * The CGView API can be used to incorporate CGView into Java
applications.
  * The CGView applet can be used to incorporate zoomable maps into web
pages (see example).
  * The CGView Server can be used to generate maps online.

Package: wnpp
Owner: Rémi Vanicat
Severity: wishlist

* Package name: elpa-with-editor
  Version : 2.5.0
  Upstream Author : The Magit Project Contributors
* URL or Web page : https://github.com/magit/with-editor
* License : GPLv3+
  Description : Use the Emacsclient as $EDITOR

This library makes it possible to reliably use the Emacsclient as the
`$EDITOR' of child processes. It makes sure that they know how to call
home. For remote processes a substitute is provided, which communicates
with Emacs on standard output/input instead of using a socket as the
Emacsclient does.

This Emacs extension used to be part of magit, but has been split
upstream, because it can be useful to other Emacs extension.
