in Gnome-shell when nautilus handles the desktop, there's an extra (out of 
place) wallpaper on desktop. As soon as nautilus is killed or the setting in 
gnome-tweak-tool is turned off, the extra wallpaper disappears.

Sebastien, I hope output from xrandr is enough? Just ping me and I'll
get you a screenshot.

I'm just using a laptop with one screen and the display panel looks
normal, just showing the internal screen with correct resolutions etc.

The output from xrandr is the same both when bug is apparent and when
it's not.

Also, when setting the wallpaper in the wallpaper display:
 the front wallpaper is changing at first, and then after a second or so the 
wallpaper behind is changing as well.

This sounds like a hardware problem with your computer and this isn't something 
we can do anything about. 
You should backup your system, in case the harddrive fails.
