The bug is old and Ubuntu changed quite a lot since, there has also been no activity here nor similar reports. Confirming this on Ubuntu Jaunty (9.04)!!! Very annoying bug. My home directory was full of trash and many jar simply did not start when double clicking and I didn't knew why until I run java -jar with the full path from a console.
