It’s certainly not a very friendly way of indicating to the user that they cannot do that. After looking at the .xsession-errors as suggested, I added my user to Explicit Authorizations in Policy Kit Authorizations under org.gnome.clockapplet.mechanism.Change system time zone. The set time zone button works as expected now.
