I had this problem in ubuntu 10.04 and have it still. mkv files will run smoothly for anything from one minute to half an hour or even more. Then it starts to get choppy but the audio is file. Restarting totem fixes the problem and I can even play the parts of the mkv file which were choppy before and they will run fine. I also sometimes experience choppy video with avi files (XviD) but that only lasts for a second or two and then it goes back to being smooth.
