By the way, I checked the "Keep aligned" box that is available by right- clicking the desktop. I also tried to replicate the bug by putting the computer to sleep and then waking it up (being prompted to enter my password at the unlock screen) but it did not happen then. Next, I will test rebooting. Okay, I can confirm that rebooting produces the same behavior. I think the reason some of the icons move under the dock is that I have the setting "Auto-hide the Dock" on. In my nautilus settings, "Show Hidden Files" is on, but I don't think I've made any other customization.
