I'm on 16.04. Have run into this situation as well, no idea what's causing it. A tail -f /var/log/* doesn't show me anything when i rightclick the thrash, select "Empty trash" from the context menu and confirm in the popup dialog. Yes, that of course would be the cleanest way of going about it, I fully agree. We discussed this at length on the Ayatana ML in 2011. Effectively what was suggested back then was that the close button design should be different from the closequit button. I believe we should remove the close button from the window decoration, where the application doesn't quit on window close. The action associated with closing without quitting the process is more like minimizing or hiding.
