Hmm, well the modeline itself doesn't appear to have changed:

X.Org X Server 1.11.3:

2240  1050 1053 1059 1089 -hsync +vsync (65.3 kHz)

X.Org X Server 1.13.0:
[25.032] (II) RADEON(0): Modeline "1680x1050"x60.0  146.25  1680 1960 2136 
2240  1050 1053 1059 1089 -hsync +vsync (65.3 kHz eP)

The eP difference just means it's the preferred mode from edid.  So,
this rules out it being an altered modeline.

The ASUS warning message could also mean something like “outside comfort
zone” (too high FPS or something like that).

Here a more detailed start up screen description:
- GRUB
- short screen flicker
- black screen with ASUS error dialog & “searching btrfs filesystems” at the top
- LightDM...

I collected the log files form a 12.04.1 live cd.

Reboot into a 12.04 or 12.10 livecd, collect /var/log/Xorg.0.log and the
output of dmesg, and attach here.  If the error message really means
"out of range", then perhaps the modeline being used has changed.
