But this means, when you are running publisher profile, you can access
store UI, and vice-versa, which is not good. We need a solution for that.

yeah.. something like linking profile with execution environment.
eg: on this particular case, in publisher profile, we should not allow
/store to be accessible.

Can't we use p2 touchpoints to copy the relevant  jaggery apps to
deployment folder when publisher and store features are being installed?
and remove when the feature is being uninstalled.
