Our IMAP(s)/POP3(s) server is a single host so this should not happen.

 reasons for that problem.

I've now put the whole Mail directory of the user on a local filesystem
to see if that makes a difference.

Yes, it's a good idea and it might fix this problem, but I don't know
any specific bugs that would cause invalid X-UID header to be used.
