Since I have imap-accounts I did the following:
Stopped Evolution.
Move the folders under .cache/evolution/mail 
Started Evolution
Folders resynced (After a while) and the troubled e-mail now renders
correctly. 
Not sure if I want to mark the issue solved, but it helped me right
now.

If it comes back, I'll ask the Ubuntu maintainers to backport the
changes from the linked bug report.

I have not tried the trick above, but some new e-mails are not being
encoded correctly. 
Showing all headers really didn't reveal much. Below is top part of the
text in the message.

I never experienced this while using Ubuntu 14.04 (and I didn't check
which version of EVO I was using then). I have now done a upgrade to
Ubuntu 16.10 (normally I am staying on the LTS releases) to get the
"latest" evolution, but still this happens.

Since I am from the same country as the thread starter, I to would like
Evolution to just find out which encoding is used. In Norway, if you
want to specify the ISO-8859-standard, the number is ISO-8859-15, but
most will just put ISO-8859-1.

I think the thread starter has found something (bug?) that should be
corrected in future releases. I have not experienced this before, but I
would like to have it fixed.

Is the next step here for the thread starter to report this as a bug or
something in the project bug tracking system?

ever work when I was on Ubuntu 14.04. Maybe I have forgotten to install

When I look at the message in Squirrelmail I see it contains a png,
html and other content. 
In Evolution all i see is the encoded parts.

[Evolution] Some HTML-emails not rendering correctly

I am receiving some HTML-e-mails not being presented/rendered
correctly.
When I check the complete headers in Evolution I am getting only one
line.
When I open up the same message in SquirrelMail I see the below
information when checking the header (Some information removed for
privacy reasons). (my e-mail address-domain is changed to example.com,
sender changed to sender.com and the remote IP is changed to x.x.x.x)

The message just contains base64 "scramble". 

Running Ubuntu 16.04.

Evolution version is 3.18.5.2

Looking forward to figguring this out.
