Ah, so /boot/config is where the running kernel config lives? That was what was confusing me. I thought that the .config text in /usr/src/linux*/ was the for my existing kernel. Same thing happened to me. When I installed it, it said "already installed", but afterwards it worked where before it hadn't. I used to be able to get my thinkpad sound card configured post-install by using the sndconfig tool and following some instructions from the ibm website.
