Percussion parts remain one of the biggest pains in the butt in Finale.
I don't see any other way you can do this.  I just tried an experiment, 
where I entered a couple of measures onto a percussion staff.  Then I 
tried to transpose them, and found just as you had that it was 
impossible.  Then I converted the staff to a non-percussion staff, 
transposed the notes, and then converted back to percussion staff.  The 
sounds indeed changed to what they should have changed to, but the 
notation is totally screwed up.  Once I converted the staff to 
non-percussion, the noteheads went to where they ought to be, several 
octaves below the treble clef staff they were on.  Transposing them 
moved them as they should have moved for my experiment (up a third) but 
nothing I can do will place them back on the staff.

I think manually moving them remains your only option.

I have run into problems with this myself. Here is something I haven't tried (I don't know why it occurred to me while reading about your problem instead of while I> was experiencing it!)

Copy the percussion part to a non-percussion staff. Transpose it there, then copy it back to the percussion staff. I think this has something to do with percussion maps and percussion notation style in the Staff Attributes box.

Easier than that  - create a staff style which changes the notation 
style to 'standard'; temporarily apply it to the necessary section, 
transpose, then clear the staff style.
