As a workaround you could try replacing all instances of Times with Arial, as 
you know that Arial works. If you don’t use Times anywhere in your document, 
maybe it is  bleeding through from the Reference pages somehow.

Do you have the same issue if you use the Publish pod to produce pdf? I think 
Publish takes a different route than Save As.

I have a very vague recollection that this error would show when 
printing registration marks-- and was told that FrameMaker internally 
chooses Times to create them. I could be remembering that wrong, though. 
It was a long time ago.

If you print through Distiller, there is a setting under Settings -> Edit Adobe 
PDF Settings -> Fonts
When embedding fails: Warn and continue
This worked for me when I had the same problem. I have "Embed all fonts" checked
