I haven't seen it mentioned yet but what are the fan speeds like with Fedora vs. FreeBSD? Many laptops have BIOSes that are not fully standards compliant and it could be that Fedora is doing something different than FreeBSD when interacting with the BIOS when it comes to fan speed control. Unfortunately I can't give you any more help than offering this as a possibility.
