I have (finally) found and fixed this problem. You need to get version 1.107 or later of /sys/ufs/ffs/ffs_softdep.c (2002/02/07). The mtime of the files are exactly when the glimpseindex command is run. We know that SU has some issues when a filesystem is full but this is quite a problem because as you can see below, I'm losing a lot of space till the next reboot...
