portupgrade won't modify your config files. But be sure to read 
/usr/ports/UPDATING before you upgrade anything.

You have good dumps, yes? And you've read /usr/ports/UPDATING, yes? And
you've reviewed any changes to the Makefiles of the ports in question,
yes? Then you shouldn't have any issues.
