Follow-up Comment #1:

Majority of the fix attached. The corner-case where setting does not get saved
even though it should is when the value is same as engine default (this
matters if engine default changes between versions). I'm about to leave that
corner-case to another ticket, and proceed with this as it is.

Details:

This is loss-of-data bug. Loading a ruleset with [settings] and saving it
loses the settings information.
