Dear FS experts,

I would like to follow up with the matter here - the T1.mgz isn't generated so
I cannot inspect the image as instructed by the wiki page. I have checked the
orientation on FreeView but it's correct. Would you please kindly advise?

Thank you so much. It's been grateful to have your guidance and support.

Sincerely,

Krystal

Dear Yujing,

Thank you for spotting it out. I have re-run recon-all in the end as to ensure
all folders were generated in FreeSurfer. However, I still got the same message
- the two symbolic links existed in "surf" folder, though. Would you please
kindly advise what the problem is? Enclosed herewith is the recon-all.log for
your reference.

Thank you very much!

I ran the command "recon-all -s Sub-139 -i 139.nii -all -qcache -parallel
-openmp 6" successfully in the first few hours, and exited with error before
generating all the output files. It happened to other subjects, too. The
attached file contains the whole processing steps and ended with error.

I have set SUBJECTS_DIR to the shared folder, which was mounted in FreeSurfer
beforehand. Then, the data for analysis was copied to the Desktop. I typed in

Hi there

I uploaded these last week to the file drop and used Bruce's email as it
said it requires a ".nmr.mgh.harvard.edu" email type.

Please let me know if you received icbm-202 and icbm-205 as tar.gz files.
As I mentioned, I was able to get surfaces for both of these but they
seemed to end at the labeling step.

2017-03-06 Thread Z K
Hello Paul,

I've been trying to replicate it the issue on my Mac without any success. But I
do have what might be a potential solution ide like you to try. Could you please
source freesurfer, then run the following command.

 $> sudo -E fs_update

(This will update a freesurfer file on your machine). Then retry the subject
with the parallel flag. Please let me know how it goes. Thanks.

Im looking into this now, but I think their might be a bug when using
the -parallel flag on Mac platforms. I should have a fix shortly. I will
let you know.

2017-03-02 Thread Antonin Skoch
Dear Paul,

yes, this is the modification of FREESURFER_HOME you need to do (using setenv
command if you are using tcsh).

Regards,

Antonin

Hey Antonin,
Thank you. hence, the right path should be "setenv FREESURFER_HOME
/opt/freesurfer-6.0.0/freesurfer "

Re: [Freesurfer] recon-all exited with error.

2017-03-02 Thread Antonin Skoch
Dear Paul,

the slash problem prevents to properly create symbolic link to fsaverage in
your SUBJECTS_DIR.

Then, the mri_label2label could not find the fsaverage label file since
symbolic link for fsaverage does not exist, hence produces the error.log you
are attaching.

Regards,

Antonin

Thanks Antonin. Also, I got this error.log file in my label folder. Do you
think it is due to the slash problem?

Re: [Freesurfer] recon-all exited with error.

2017-03-02 Thread Antonin Skoch
Dear Paul,

I suppose the clue is following messages from your recon-all.log file:

FREESURFER_HOME /opt/freesurfer-6.0.0/freesurfer/

and
 cd /net/synapse/nt/mozzoude/processing/freesurfer/176_003_120326; ln -s
/opt/freesurfer-6.0.0/freesurfer//subjects/fsaverage; cd -

ln: failed to create symbolic link './fsaverage': File exists

The problem is that your FREESURFER_HOME contains slash in the end. Remove it
and rerun relevant part of recon-all. It should work then.

Antonin

Hello Freesurfer,
I was running recon-all in steps (recon-all -autorecon1, recon-all
-autorecon2, and recon-all - -T2 /T2 volume -T2pial autorecon3). However,
it exited with error during the BA_exvivo labels part of autorecon3 (please
see attached recon-all.log file). Please, how can I fix it? Thanks

Re: [Freesurfer] recon-all exited with error: reading lh.BA1_exvivo.label

Hi Renata,

Is there a problem with the “-s” argument, i.e. the “/” in - s 20110815/

Subject: [Freesurfer] recon-all exited with error: reading lh.BA1_exvivo.label

Dear FreeSurfer developers,
I am running recon-all on a healthy subject and I am also trying to get the
hippocampal subfields segmentation.
On the mri directory there is no hippocampus output, and the recon-all exited
with errors.
From my understanding, the error is with the lh.BA1_exvivo.label:

SUBJECTS_DIR
/home/lub_jungs/Documents/Daten_Renata/Hippocampus_data/T1s_and_T2s/20110815
FREESURFER_HOME /usr/local/freesurfer
Loading source label.
Invalid argument
ERROR reading
/home/lub_jungs/Documents/Daten_Renata/Hippocampus_data/T1s_and_T2s/20110815/fsaverage/label/lh.BA1_exvivo.label

The command I used was:
recon-all -all \
-i
~/Documents/Daten_Renata/Hippocampus_data/T1s_and_T2s/20110815/co_T1_20110815.nii.gz
 -s 20110815/ \
-sd ~/Documents/Daten_Renata/Hippocampus_data/T1s_and_T2s/20110815/ \
-T2 o20160524_143200t2tirmcordarkfluidhipp3mmGRAPPAs006a1001.nii.gz \
-T2pial -hippocampal-subfields-T1

When trying to solve the problem, I noticed that I could have run a separate
command for the hippocampal subfields and I ran this one:

recon-all \
-s 20110815/ \
-sd ~/Documents/Daten_Renata/Hippocampus_data/T1s_and_T2s/20110815/ \
-hippocampal-subfields-T1T2
~/Documents/Daten_Renata/Hippocampus_data/T1s_and_T2s/20110815/o20160524_143200t2tirmcordarkfluidhipp3mmGRAPPAs006a1001.nii.gz
  20110815_T2
Since the previous data had errors, I didn't really expect this to work, but I
tried it anyways.
It exited "without errors", but on the log there was the following error twice:

Error:Cannot find CTF archive
/usr/local/freesurfer/bin/segmentSubjectT1T2_autoEstimateAlveusML.ctf
Extra info:
Freesurfer version: freesurfer-Linux-centos6_x86_64-dev-20160616-8264611
uname -a: Linux lundb2 4.4.0-24-generic #43-Ubuntu SMP Wed Jun 8 19:27:37 UTC
2016 x86_64 x86_64 x86_64 GNU/Linux
logs: recon-all and hippocampal-subfields-T1T2 attached
If anyone has had the same problem, could you please tell me how to solve it?
And if I am doing something wrong, please tell me the correct way so I can
continue with the analysis.

Thank you!
Renata

Re: [Freesurfer] Recon all exited with error

2015-04-25 Thread Bruce Fischl

Hi Hassan

you need to look at the lh.orig.nofix and the lh.inflated.nofix to see what
is going on. Typically this happens if there is some massive topological
defect caused by e.g. the skull or cerebellum being attached to the wm.

cheers
Bruce

I ran them again but again at this stage they got error.
