For web pages, the scrapbook extension for Firefox works pretty well:

It is an add-on popular enough to have spawned its own set of extensions.

No need to install it. You can do something like this:

java -jar /path/to/src/jarnal-current/jarnal.jar -t 
/path/to/src/jarnal-current/annotate.jaj -b foo.pdf

Make an alias for that, and you're all set.

Jarnal is the best tool I've seen for this purpose so far. You can load a

Actually, when using mplayer to play flash videos, you may find that some
of them have audio/video out of sync unless you use the -correct-pts
option. Alternatively, use ffplay.

I don't know anything about the Gentoo kernel, but there have been
significant changes affecting snd-hda-intel in the mainline kernel after
2.6.19. You could try 2.6.21-rc5 and see if that helps.

Yes. One of the more underestimated tools, presumably due to rsync's
popularity. It's in portage, so emerge unison should work.

 I'm trying to find out whether real time synchronization is possible,

unison in batch mode (-batch) triggered by umount (as suggested by others)
should be close enough.
