This happens if you're using graphite optimizations in GCC (by having 
them in CFLAGS).

Actually, simply recompiling gcc with the new versions of the libs
worked for me.

I currently have installed

sys-devel/gcc-4.9.2
dev-libs/cloog-0.18.3
dev-libs/isl-0.14

and everything works fine.
