I'm not sure I know exactly what is happening on your end, as I never
had a problem like that.  When that happens, what are you doing?

As a stopgap measure, making all layers the same size as the image
canvas would at least let you put the layer back exactly where it
started, by using the Move tool and zooming in on one corner.

You can't, but that usually is not needed -
what you are probbly missing is that by holding "shift" + click when
using the move tool, you will always move the current active layer,
not the layer with the first non-transparent pixel under the pointer.
(which is usually the situation when you'd be moving a layer you don't
want too)

No lock symbol next to the layer in the Layer dialog. I can lock the pixels of 
the layer, or the alpha channel, but not the layer itself.
