I am aware of the problem. It goes for ctrl-v as well. The only work around
is to use the copy/paste from the main menu.

If you use it in  firefox, just  use copy  from there.

I do not experience this problem. Copying with a Hebrew keyboard works fine
on my computer, in gnome applications, except in firefox where there is an
old known bug https://bugzilla.mozilla.org/show_bug.cgi?id=69230 on this.

The solution for KDE is quite simple :

System Settings - Keyboard and mouse - Keyboard Shortcuts - Application
Shortcut
And change the alternate shortcut to the Hebrew one (Ctrl-C - Ctrl-ב)

Well, actually I use three keyboard layouts - He, En and Ru. So this
is not a complete solution.

;) ).
Isn't there a way to automatically map the hebrew characters to their
corresponding latin when ctrl is pressed?

For firefox 2.x use the Russian hot keys bugfix extension:
