Re: [HCP-Users] dlabel file with FSL HistThal Atlas

2018-10-23 Thread Timothy Coalson
There are two steps you need to do, and you can do them in either order:
put the label names into the data file in the way workbench expects, and go
from volume to cifti format. I would probably do it as making a
workbench-style label volume file first:

1) wb_command -volume-label-import
2) wb_command -cifti-create-dense-from-template
  use the
Pipelines/global/templates/91282_Greyordinates/91282_Greyordinates.dscalar.nii
file from the HCP pipelines as the template

If you want to combine it with a particular set of cortical labels, and you
care what the key values will be after merging, you will need to make sure
the key values of the volume file don't collide with those in the surface
file, so you must modify one or the other first. The
-create-dense-from-template command will resolve conflicts such that labels
keep their names and colors, but some keys will change - I believe it
happens to give the subcortical key values priority.

2018-10-23 Thread Glasser, Matthew
It would need to be via wb_command -cifti-label-import and following the
instructions in the usage there.

Subject: [HCP-Users] dlabel file with FSL HistThal Atlas

Hello,

I am attempting to use the HistThal Atlas:
https://github.com/CobraLab/atlases/tree/master/colin27-subcortical as the
subcortical portion of a cifti file with the intention of creating a way to
incorporate it into a dlabel file.
Is there some sort of how-to that you can point me to as to how I would do this?

Thanks!

[HCP-Users] dlabel file with FSL HistThal Atlas

2018-10-23 Thread Timothy Hendrickson
Hello,

I am attempting to use the HistThal Atlas:
https://github.com/CobraLab/atlases/tree/master/colin27-subcortical as the
subcortical portion of a cifti file with the intention of creating a way to
incorporate it into a dlabel file.
Is there some sort of how-to that you can point me to as to how I would do
this?

Thanks!
