The problem is, that the Multi-Branch Project Plugin syncs the branches periodically (default is every 5 minutes), what leads to a temporary deactivation and reactivation of the branch. This deactivation/activation changes the branch config, what gets tracked by JobConfigHistory. I opened a thread in the Jenkins developer mailing list: https://groups.google.com/forum/#!topic/jenkinsci-dev/WEx2UOY4x1U In the upcoming version of JobConfigHistory it is possible, to exclude changes performed by some users from getting tracked. One workaround for this issue would be to exclude changes made my the SYSTEM user.
