The root cause of the issue is that Thunderbird doesn't come with its own desktop file, so distros typically patch one in. I guess they're neglecting to make the app ID and desktop file name match, as is required to make the icon appear here as expected. This could explain why it works for some people using some distros, but not other people using other distros. There, you add a new property of the type 'Desktop filename'.
