Yakuake uses the plasma-shell Wayland protocol for positioning on Wayland. Based on the symptoms I suspect that is going wrong. This is less annoying. Also it keeps on being full-screen under wayland. First run looks good, in the top middle, but from that on all openings of the window moves to the top left of the screen. If you try to change yakuake window size via Shift-Alt left/right arrows, the resize will actually reposition the window to the correct top middle location with new size.
