The problem has been fixed with 4.4.0-11-generic kernel. The current reason for high shutdown times was CPUS adding 60s and that seems unrelated to this issue. I tested with the 1.2.3 BIOS too, but no change. What did make a difference was the new 4.4.0-11-generic kernel. Now the boot seems to work just fine, keyboard is working again and the input box for the decryption password works again. There is however(on boot) a purple screen for a couple of seconds before it turns black and reappears with the input box for the decryption password, but that might be normal. The shutdown now seems to work every now and then. If you update to this following https://help.ubuntu.com/community/BIOSUpdate does it change anything?
