I've noticed the same with Bib files. Ive found enetering the absolute (or
at least the ~/ file name is most stable.

the problem is we lose both ways. If we change how the path is stored, I can't have 
e.g :

mydocs/
mydocs/doc1.lyx
mydocs/doc1/doc1.lyx

and move mydocs to docs
