Creation of mailboxes in the newer versions of Mail is unfortunately contextual
– the mailbox gets created in whatever section you last highlighted some other
mailbox. And, as you discovered, you can no longer create a mailbox inside
another mailbox by highlighting it – you have to create it first as a brother
and slide it in later.
What is really unfortunate about the way mail does this is that the "folder"
mailbox is a true mailbox itself, not just a folder. If you accidentally drag
and drop mail to the "folder" itself instead of one of its submailboxes, you
can effectively lose it if you don't expect there to be any mail resident
there. (Search will find it, of course, but your mind won't.)
In earlier versions of Mail, it was possible to go into ~/Library/Mail, find
the "folder," and physically rip the mailbox-ish guts out of it, whereupon the
next time you started Mail, Mail would realize that it was indeed a true
folder, and show it in white instead of blue. I haven't had occasion to do
that in several releases, so I don't know if it would still work.
