Suggestion, make a smart mailbox that matches flagged messages then you 
can see which message it is.


My experience is that I sometime make "fancy" stuff with my setup and 
forget that certain messages isn't in the place they are supposed to be 
or not displayed in the way I think they are.

Yes, but the green number in my MailMate Dock icon matches the green 
number in the MailMate menu bar icon.


So it does, and I see that it's also controlled by the Counters pane in 
MailMate preferences. Never mind me, then, and carry on!
