On Mac OS X, you can stick a prefs plist into the Pd-extended.app and  
then it'll always ignore all other prefs.  Instead the Pd- 
extended.app, just copy /Applications/Pd-extended.app/Contents/ 
org.puredata.pd.default.plist to /Applications/Pd-extended.app/ 
Contents/org.puredata.pd.plist

there is a patch in the patchtracker for this, which was rejected
because it was done at the time, when Pd switched to OS-dependent
preferences.
probably somebody could revive it.
(though i expect usability problems if you want to stick with the
registry on w32)
