I'm experiencing this issue too, and I think it may be related to the video
driver/card.
The issue is present on two laptops with Intel Haswell video card (below is
the lspci entry of the one I'm writing from), Xorg driver is the current in
sid (2:2.21.15-2+b2) on this laptop, the current in testing (same version) on
the other.

I'm not experiencing the same problem on two older (desktop) systems, one with
an integrated Intel (G41 chipset, current driver in debian testing), the other
with a radeon card (open source driver)
This is a system with nvidia optimus (but the other laptop experiencing this
issue isn't), trying to run gtk3 applications with optirun does not help.
