It's the same like we would running Puppet Master with Apache2 and Rack, there it's in the config.ru. But i agree, puppet 3.8.2 does not have this issue. I couldn't find out where that part did change in the puppet code. Now with puppetserver not sure if that's the solution anymore or why it was working with 3.8.2 and broke again with 3.8.3.
