hi,
i've succesfully done transparent cartoons, combining PyMOL and ADOBE 
PHOTOSHOP.

here goes my tip:

on PyMOL:
1 - ray-trace and save your picture without cartoons (with your favorite 
color style);
2 - now, load the cartoons (with colors you want), and paint the 
previous molecule (without cartoon representation) with a very distinct 
color (eg: red cartoons and gray balls'n sitcks);
3 -*  the previous step must be done without changing the orientation of 
the molecule *

4 - ray-trace and save the second picture;

on PHOTOSHOP:
1 - open both pictures and go to the second one (the one that has cartoons);
2 - using selection tool, select the whole cartoon part, cut and paste 
in the first picture (creating a new layer) adjusting its position;

3 - now you can play with the transparency of the layer;
4 - flat the layers and save your picture.

Transparent cartoons have been implemented, but not yet released
excepted in the latest G4/G5 Mac demo version.  If you have a Mac, you
can 

set cartoon_transparency, 0.5

using that version.  Note that cartoon transparency is really only
useful when ray-tracing, because visual artifacts will occur with
standard OpenGL rendering.

If you're on a PC, then you'll need to wait for the next big
release, which will probably happen next week.
