Re-reading the available documentation I now also found the FAQ entry [1], 
where this procedure / workaround is described ...

Turning this into something positive: I'm confident, that I'll remember 
what to do, the next time a similar situation occurs ;-)

Qubes Manager, as far as I know, launches a terminal, in which it
launches system tools, be it apt or dnf or something else. How is it
determined which one to use, I wasn't yet able to find.
Qubes Updater uses qubesctl, which under the hood uses salt, with it's
tools and libraries.

I searched for
