What happens if you make changes from Rgui and save them? What happens if you make changes from Rgui and save them? Right, if there is a user level file, it will take precedence. See ?Startup There was a bug in an older version of R (cannot remember which one) not respecting all the setting. So as always, we also need the R version you are talking about.
