Make sure you're getting the syntax of the war file correct:
http://java.sun.com/j2se/1.4.2/docs/api/java/net/JarURLConnection.html
URL url = new URL(jar:file:/home/duke/myApp.war!/);
Note: the jar: at the beginning.
Still not sure how this will work from within a jar though.
