AFAIK, server.xml is config file for instance 
(and the root  there is singlton).
You should look through CATALINA_HOME and CATALINA_BASE
(try CATALINA_HOME/RUNNING.txt --- (4) Advanced configuration)
in your scripts (.bat files) or create several nt-services.
