It seems that regular Blender (version 2.45) provided by the package manager does not have an icon. Blender 2.46 downloaded from blender.org site on the other hand has the icon in the window. Same is true for a recent SVN version. I am not sure what is causing the issue. A fix for this bug is on current SVN version of Blender. Does glxgears run alright for you? In case you are using dynamically linked build proper OpenGL support is required. It might be possible that your graphics card driver is not up to date.
