Hi Philip,
After the latest apt upgrade all the issues magically disappeared. I have no 
idea what fixed it, but there have been 2 kernel updates and several packages 
related to gps and ntp.

Bug description:
  I have a machine with a serial attached precision reference clock with
  a pps accuracy of +/- 1 nanosecond that I have been using as a stratum
  1 ntp server for years.

  Upon upgrading from 22.04.4 LTS to 24.04.1 LTS ntp went insane.

  ntpq -p shows:

  xNMEA(0)        .PPS.            0 l  12  16  377  0. -96.8229
  0.5427

  Previously that 'x', which means the source is being rejected, was
  'o', which means the source has pps, and the offset, which now shows
  as -96 milliseconds was under 1 millisecond.

  From syslog:

  ntpd[10299]: REFCLOCK: refclock_params: kernel PLL (hardpps, RFC 1589) not 
implemented
  ntpd[10299]: REFCLOCK: NMEA(0) set PPSAPI params fails

  It appears that the ppsapi has not been implemented in 24.04.1 LTS which 
makes it useless as a stratum 1 ntp server.

I changed the configuration to:

refclock nmea minpoll 4 iburst flag1 0 
refclock pps flag2 0

ntpq now shows:

 NMEA(0) .GPS.0 l-   160   0.   0.   1.9531
xPPS(0)  .PPS.0 l   59   64  377   0.   0.3564   0.0103

So it is actually processing the pps signal but not nmea data. I have
verified that my black box is still providing nmea data at 9600 baud.

I have a GPS reference clock that has been working fine with legacy ntp
on Ubuntu 22.04.4 LTS for several years.

Upon upgrading to Ubuntu 24.04.1 LTS the legacy ntp package was replaced
with ntpsec and ntp no longer recognizes that there is a pps source.

I have verified that NEMA data is still flowing and /dev/pps0 is still
providing a pps signal. The tools from the pps-tools package all still
work.

I modified the ntp.conf to conform with ntpsec:

refclock nmea mode 16 minpoll 4 iburst time1 -0.0007 flag1 1 flag2 0
flag3 0

I also tried the shm driver and pps was still ignored.

ntpq -p reports:  NMEA(0) .GPS.0 l-   160
0.   0.   1.9531

I have been unable to find any relevant error message in any log file.

Given that the only thing that no longer works properly is ntpd leads me
to suspect that either ntpd is broken or during the package installation
some permission or setup parameter was hosed in the switch to ntpsec.

Philip,

FYI the linux-modules-extra package is already installed.

Switching kernels is a PITA as this is a headless machine and I need to
find an unused monitor and keyboard.

But I would recommend that you not do anything more at this time with
this bug as there is a possibility that the problem is actually in the
ntp package. I have posted a report with the ntp group and will post
here the results of that when I get a response.

I have verified the kernel pps_api only looks at CD by building a patch
cable to map the PPS signal into the CD pin and now all the pps_api
calls work as expected.

It is still my position that the kernel pps_api should look at all
commonly used control lines for PPS just like the pps-tools package
does.

A possible cause for this bug has occurred to me, but I wouldn't know
where in the kernel code to check for this.

Note: When I talk about a control line, I am using the DTE, i.e
computer, end connector reference.

In years past there was no standardization for which line on a serial
port carried the PPS signal for a GPS and it was a mix of DCD, RTS, and
occasionally CTS. Current commercial devices, such as the one I have,
seem to mostly use CTS.

Is is possible the current kernel code is not looking at ALL those lines
for PPS?

This would also explain why you have not gotten lots of bug reports as
very few people would be running such a device.

I had been running with a USB GPS for years and recently purchased a GOOD GNSS 
device, so I have not had anything on this machine that accesses the pps_api 
until a few days ago.
FYI I have a Raspberry Pi with Ubuntu where the pps_api works with 
raspberrypi-kernel 1:1.2010727-1 if that is of any help.

I see two other kernels installed: 5.4.0-54 and 5.4.0-77.
Any suggestion on which to try as it is somewhat of a PITA to do this, would 
rather do it just once, and will have to schedule a time, hopefully in a day or 
so.

Also I have had no reason to do this for years and have forgotten how. As I 
recall, it is just hold down a key while rebooting to get to the menu to select 
a kernel, but don't remember which key.
